For the second season a group stage was included in the UEFA Cup. As in 2004/05 the 40 First Round winners were split into 8 groups of 5 clubs each. Each club within the group plays each other just once, in total playing two matches at home and two away. The top three clubs in each group then progress to the knock-out stages.

The last of the clubs to join the UEFA Cup competition entered at this stage - the 8 clubs who had finished third in their Champions League groups. The 8 UEFA Group winners were drawn against clubs who had finished third in the UEFA Groups and the second placed sides from the UEFA Groups were drawn against the clubs coming in from the Champions League. All the UEFA Group winners and second placed sides were to play the second legs at home and no clubs from the same country or same Group were able to be drawn against each other at this stage of the competition. Thankfully from the next round onwards it was a straight knock-out competition!

Note: the UEFA Cup First Qualifying Round tie between Baskimi and Zepce ended in a 0-0 draw but a 3-0 victory was later awarded to Baskimi as Bosnia & Herzegovina side Zepce - who were making their European debut -  had fielded an ineligible player in the match. Zepce's Iljko Tomic had been sent off while playing for a previous club, FK Sloboda Tuzla, in an Inter-Toto Cup match in July 2003. He received a two-match European ban, the first match being the return Inter-Toto tie and the second match should have been in the UEFA Cup first leg against Baskimi, but he played throughout the first half. At the disciplinary hearing his new club denied knowledge of the ban but they were found guilty and the match was awarded to Baskimi 3-0 with Tomic having to miss the return leg which served as the second match of the two-match ban.
